Of course, I havent played Marathon before, so there could be a very simple fact that throws the theory out the window.

Yea I agree, A marathon game maybe, a halo 4 maybe. Combining them, i doubt....

they say "its in entirely different universes" then they make him move to a new universe in halo 3, and make him go into cryo sleep removing the time barier..

Ok I finished the fight, understood (or I think I did

) the ending and all that except for one thing...What happened to the covenant? Sure, Truth was killed and high charity was infected (that didn't stop the Earth's assault though) but that doesn't work for me. They say the war is over but I don't get how.

There would still be billions more covenant out there, the only thing that I can think of is that their great journey can't happen anymore because of the lack of the ark...

Or maybe I didn't understand what happened in the ending...Someone fill me in plz?

The Brutes and the Prophets were overthrown. The Elites took control of the Covenant races. The Brutes lack guidance and leadership, and can't really function as their own hostile race. The driving force behind them was the Prophet's guidance.

But really, they don't just come right out and say all of that, but it's pretty clear. They've discussed Brutes a lot, and they're just that, Brutes. They aren't so much an intelligent race, more of a beat-the-shit-out-of-everything race. They can't function as an aggressive force with no leadership. Their entire purpose was to aid the Prophets in destroying everything, and that's not even possible anymore. As for the Elites taking over, that's pretty straight forward from the ending sequence.
