i modded a skin for system link (modded the halo 2 files on my hddr)
i was playing in a gmae with the skins and i guess they got loaded into my cache and when i went to go play on live, after rebooting and putting in the cd, i still had the skins...
dus bungie only look in your tdata folder for mods or should i just go look for a new eeprom?

You have to delete you Chache.
The reason people tell you to do that when you apply a skin is because the game loads the images from the Chache instead of the shared.map itself. If you go delete the chache and play off the disk it will go to the original stuff. I doubt Bungie does anything about skins because that would be something that needs to be seen with the human eye. I doubt the game can detect that slo because its not like your changing the numbers for something stupid like cheating.
