Well, when making ppf files, you have two things, a modded file, and an un-modded file...

So for example if I was making a mod for bloodgulch, I'd have both an un-modded .map file of it, and my changed/modded .map file of it.

The reason for this is how ppf-studio makes the patch, it looks at the original, and the modded file, so it can compare the changes in your modded file against the original, then from that it makes a file that contains the changes, this is the ppf file.

In the program, you need to tell it where to put the patch, this is what the field entitled "PPF File (output)" is for, clicking the icon to the right of the box allows you to browse and navigate to a specific place.

The box underneath where it says "Original file", you need to navigate to the un-modded file, the box where it says "Patched File", this is where you point to your modified file, where u have made your changes...

After this click create patch and it will create it where you set the location in "PPF File (Output)"

There you go....

PS: Don't try to create a patch when you have rebuilt a map, this program will not allow you to create one as there will be a difference in file size, PPF files are only good for things you replace, like if you go and alter the number for the amount of ammo you have for a weapon, thats only a replacement really, so you can create a PPF.

If however you have added a wraith projectile in, you won't be able to create one with this...as you have added to it, not replaced anything.
