This all depends on what exactly you're trying to do, are you trying to make the buildings look like glass or are you trying to make them into glass or are you trying to make buildings out of glass? (Btw, the second one can't be done, the buildings are part of the actual level and you can't manipulate them other than their skins and shaders). If you want to make them look like glass, you need to change their skins/shaders (don't ask me how, I've never tried). If you want to make buildings out of glass, just PMI the Glass (either the breakable kind or the unbreakable kind) into the level and make buildings from them in sparkedit.

Shader swap. Since the bases are the only metal things in the whole level, just swap all the metal shaders for transparent ones. Please don't use this to cheat.

Dont do it.
As host on a normal MP game, you'll be the only one who can see through them. People will figure it out pretty quick, word spreads even quicker and no one will trust your games afterwards even if you drop using it.

If you want an advantage for players defending the flag, mod your shotgun to fire more pellets over a much wider dispersion, drastically shorten the range and up the damage a bit. You'll create the effect of a sawn off shotgun - room clearer, and at least all players in the game will have access to it.

Unless of course thats not at all what you were thinking, in which case I apologise for even suggesting it, and look forward to you releasing a modded map with cool glass buildings.

If you want to reverse this later, you'll need to make a back up copy of the map.
Using Blood gulch as an example.....
open the bloodgulch map in HMT.
Go to Shader Glass in the tag list.
Copy the value displayed for Needler luminous.
Got to Shader Environment
select items with "metal" in the title
Overwrite their values by Pasting the Needler Luminous value into the box
Save each one in turn before you go to the next one

Flying a glass banshee is fun. Go into [soso] and drop the needler luminous value onto the banshee. While your there, if you copy the cyborg\shaders\armor value and paste it into the weapons\assaultrifle\fp\shaders\gun box, you'll get a camo Assault Rifle.

Oh well in that case I can also highly recommend....

Copying a couple of values from
[scex]Unknown PC shader
menu, Namely the active camo value, great fun to apply to
[soso]vehicles\..\.. rockethog_hull.
Just try to remember where you parked it!

Also in the
[scex]
list you'll find the green shimmering teleporter shield, which you can paste into
[soso]vehicles\..\..\scorpion reflective (and non-reflective)
for the gayest looking tank you'll ever see. As always back up your map first, or at least be sure to write down the original values.
